In general, if it is going backwards, change the sign of the scale value. If you had 20000 steps per inch and it is going the wrong way, use -20000 steps per inch. Since I haven't used stepconf I'm not sure how it handles this. Is there a checkbox to tell it to reverse? If not, you can probably enter a negative value somewhere, either in the gear ratio, or the motor steps per rev.
