Hi Aram

The bad news is that if you attempt to change encoder you will find the
motor will no longer work.  The good news is that you can simply add an
encoder somewhere in the drive chain and EMC will be pleased to use that
rather than the motor's encoder.  

There have also been a bunch of patents issued and reports released of
projects that multiply the pulses from an encoder.  You might dig a bit
and find such hardware/software schemes.  Be sure that you put the
multiplier after the motor drive rather than between the motor and
drive.
