If by "that file" you mean the .PIN file, no dont modify it:
.PIN files only document a specific firmwares pinout.

No, The pinout of a specific firmware (.BIT file) is fixed. The only thing
that can be changed is deciding if a specific special function (like encoder
inputs or PWM outputs) is enabled on specific pins. If the special function is
not enabled, the pin(s) that it uses becomes available as GPIO.
