Tom, I'm running a couple of stepgens via a 5i20 card on one machine and it is running much faster than what you are and I am not seeing overshoot problems.
I suspect your Max_accel below is lower than the accel values you have set in the INI file so you are telling the stepgen to go faster than what you have limited it to below. Try entering some large values below directly for max accel and max velocity and see if your problem doesn't go away. That way the stepgen will not attempt to limit the velocity of accel.
