I would check the dmesg for pinout differences. The 3PWMGen has a fault input thats wired in some configurations, If this fault pis is ever active, it will disable the 3PWMGen outputs. Ao if this is brought out on the FPGA pins you may have to do either of two things:

1. If you are not using the GPIO pin, change the 3PWMGEN fault polarity
so the default state of the pin does no cause a fault

2. If you are using the GPIO pin, you will need a config that doesn't bring out the fault pin
