Neil; I've got 3 of these boards. Two with Mesa 5i25s in them, and they *scream*. One that is software stepping, that'll be repurposed shortly (beagleboard with xylotex cape arrived yesterday - smiles all around)
Make sure: 1) hyperthreading is turned off in BIOS; 2) try the "isolcpus" bit - saves one core for the real time stuff. http://wiki.linuxcnc.org/cgi-bin/wiki.pl?The_Isolcpus_Boot_Parameter_And_GRUB2 should point you there. Also, note that if you are using the parallel port, you might have an issue that is easy to fix; Jon Elson posted, I took it and put it on my blog, http://cnc-for-model-engineers.blogspot.ca/2013/01/intel-motherboards-and-parallel-port.html Hopefully you can figure it out from that blog post, if not, ask. Hope some of this helps - John.
