What you need to do is to get the cuts as close as possible and then tweak things into shape and brace them via diagonals. Aluminum is pretty flexible even as extrusions. IMO, alum extrusions makes for a lousy machine base or frame for serious work. If accuracy is not a big deal then its ok. Welded steel tubing is much better and massive cast iron or heavy steel embedded in concrete is best. The nice thing about steel/iron frames is that if you want surfaces really flat, you can put the entire frame onto a massive mill bed and face off the frame contact surfaces so they are very flat, true and at right angles. But that costs $$.
