Hello Andy,
I was using PWM as I thought a particular frequency will be used at a single
time. Is it so that its not advisable to change frequencies at run time in PWM ?
No, I haven't tried the stepgen in velocity mode and have no clue about it.
Please suggest me an example how to generate pulses with T-On = 2ms and T-off =
4.7 ms (as an example)Is it suitable for variable frequencies(changing
frequencies at run time ) and variable duty cycle?

Available frequencies at 100uS are a few Hz apart, so it shouldn't be that.

So why are you using a PWM at all? A PWM is for fixed frequency and
variable duty cycle. Your requirement is a lot closer to a stepgen.
Have you tried using a stepgen in velocity mode?
