Yes. It doesn't start the cycle until it sees the index.

If you will never be peck-tapping then there is a HAL component that
will create a fake index.

This might not be the one I was thinking of, but will probably work.
It's described as using stepgen counts but would probably work with
(real) encoder counts too.
