I'll do some tests later on and see if it's really a problem of specific applications. One application which I remember to cause this problem is QGIS (a QT based GIS software). Even after I get it back from the lost windows, when I open some dialogs in it they also do not appear and found in the lost windows menu. I'll reply again when I have more info.
