It looks like it (maybe more) were removed with:
6e867dd66a6f2abb3981781c0ce44df9e101aed7
A quick search suggests the following usage (see output):
➜ efltmp git:(devs/raster/theme/flat2) git ls-files --error-unmatch
data/elementary/themes/edc/sys.edc
error: pathspec 'data/elementary/themes/edc/sys.edc' did not match any
file(s) known to git.
Did you forget to 'git add'?
