Ahhh, fair enough. Yep, I misunderstood your issue. Or did I? It could be that the new enlightenment is somehow triggering a Xmodmap reload, which means this is exactly the bug that is affecting you. My thought is you should migrate away from Xmodmap anyway. Give XKB a go, and see how well it works for you. I'm curious to see if it will help your issue.
