 Ahhh, fair enough.  Yep, I misunderstood your issue.  Or did I?  It could be
that the new enlightenment is somehow triggering a Xmodmap reload, which
means this is exactly the bug that is affecting you.  Certainly the symptoms
are the same.

 My thought is you should migrate away from Xmodmap anyway.  Give XKB a go,
and see how well it works for you.  I'm curious to see if it will help your
issue.
