I use this to turn that off in our config.
// Disable reset profile after 60 days of non-use prompting
lockPref("browser.disableResetPrompt", true);

I see this reasonably regularly on OS X and Linux. I put it down to the users’
home areas being hosted on an NFS filesystem….

Hello, this morning I had a user that complained that all his personal settings
were missing from his Firefox installation. Currently he is using the ESR
version of Firefox and it automatically updated sometime this week to 38.6.0.
On closer examination it appears that his profile was completely recreated.
Going back to system restore and comparing the files, he has a new profile
directory and everything was clean with no traces of his old profile. To fix I
simply restored from system restore and restarted Firefox and all his settings
came back. So far I have only experienced this with this one user but need to
know if this is a known issue with Firefox and if there is something we can do
to prevent this from happening again.
