The new search plugins in distribution/common are also read when Firefox is upgraded, so if you are delivering those engines with a new version of Firefox, it will work.
You can also force the search engines to be read by deleting the file search.json.mozlz4 in the profile. Otherwise, yes, you would have to add the search engines manually (or use the CCK2).
