Mickey's suggestions are all good ones. One small tip for testing rules: remember, you can select a single message and then run "Apply All Rules" from the Message->Apply Rules menu (or the contextual menu). That makes it easy to debug for a particular message you think should be caught by a rule.
The only thing to remember is that this form only applies general rules, not mailing list manager rules or junk mail filters, UNLESS you set up a new MLM rule that has never been applied to this message. MLM rules are applied once to a given message and then never again.
