Are you using IMAP?

If so, do you have it move your messages to a delete items folder? Or is it simply marking them as deleted and then hiding them. These are all preferences you can set for an IMAP account.

Also, try refreshing the deleted items folder (cmd-L) when you have it displayed. Entourage seems to get out of sync with the server somewhat frequently.
