I think you could do this with a rule. Go to Tools> Rules> Mail (Pop or IMAP)> New. Designate the THEN actions as
Set Category to <Project 1>
Set Category to <Project 2>
Set Category to <whatever else>
As for the IF criteria, you will have to find characteristics that define the emails you wish assigned to these categories, at least if you want the rule to run automatically. The other option is to run the rule manually (uncheck Enabled) via Message> Apply Rule.
You can also make an Outgoing mail rule to do the same thing for your sent emails.

It would be nice that by selecting one of my project categories at work, that it would also auto-select the work category.
