What are your settings under the Advanced tab? By default "Do Not apply rules to list messages" is checked. I don't think this is your problem since the "junk" you are getting in your Inbox doesn't sound like list mail. However, if you have unchecked this, your rules could be moving your list mail to the Inbox.
