Rod, I did an experiment and found that you are correct. Rules applied directly to an account (i.e.. Criteria is an account) will in fact move all incoming mail into the specified folder, even identified and marked Junk Mail.
I do not normally have this problem as I use other message related data as my criteria. (Typically Subject, From and other message header data.) When this message particular data is used the JMF places the junk mail in the Junk E-Mail folder and the non-junk mail into the folders as my rules dictate. You could change your filtering by account to filtering by some other criteria. Or maybe just adding the "Is not junk e-mail" criteria to your existing account rules will be all you need.
