Go to Tools > Junk E-mail Protection, and see what level of protection you have selected.  You might want to change it to "Low" and see if that works any better.

If you really don't like the built-in Junk E-mail Protection, you could try SpamSieve.  That offers a more dynamic filter that may end up being more reliable in the long run.
