I would guess that your rule is using 'to recipient' is <x>; or 'any
recipient' is <x>. If this is the case, then a mail addressed to both x & y
will satisfy the rule that looks for 'any recipient is <x> and it will also
satisfy the rule that says 'any recipient' is <y>. Therefore, the first rule
will act on the message and move it, thereafter no other rule will act
(other rules are disabled after a message is moved).

What you need to use is 'account' is <x>, or 'account' is <y>. For each
message that is double addressed, only one of these rules will match - the
one that relates to the account the message is collected from.

Try this, and report back :)
