If they are being AFed for the test then the test is invalid.
All the MFGs accept that AF is not quite as much on the money as MFing
the same lens. But Canon seems to have some big problems in this regard.
My EOS digital rebel can't focus any of my lenses properly. The 1Ds I
just got can't either. The thing I've noticed that bugs meore than
everything else, is that the same camera and lens on a tripod pointed at
the same target will give different readings if you actuate the AF via
the shutter release several times. Initially I thought it was a settling
down sort of problem and after tapping the release a few times the lens
had homed in.

Javier,

There is more to it that this and if you are having issues with both
bodies and lenses something is really wrong. There were issues with
early 24-70mm lenses, this caused backfocusing due to reflections off
the sensor. But this is also a problem what was found in Nikon's D70 and
yes, even the D2X, and especially the D1H, which was very problematic
with focusing. If you ever see a PJ using this camera you will see them
take about 8 shots of each subject. Reason being the first 1-2 are
always out then the camera acquires proper focus.

I would send your cameras along with the lenses that are giving you an
issue to Canon for calibration.
