Not really, moving mailboxes to another server by using the Move Mailbox tool maintains SIS. Using Exmerge does not maintain SIS, so yes it depends how you do it. Also note that if the mailbox and storage group configuration was not maintained in the move, then SIS will be lost.
And if I recall correctly, you'll find that if you add up the totals for all the mailboxes, it will be greater than the database size because the individual mailbox sizes are reported without taking SIS into account. You can use Perfmon to determine the SIS Ratio before and after the move, I think you'll find that if SIS were not maintained, the mailbox would have grown more.
