That is wrong on two points.  First moving mailboxes using Exchange
Administrator, System Manager, or the Move Server Wizard preserves single
instance storage.  Second, the reported mailbox size has absolutely nothing
to do do with single instance storage, as it is a total of all messages in
all folders irrespective of any benefits of single instance storage.

Moving the mailboxes (depending on how you've done it) will end the
advantages of SIS for your new server... This is what I would suggest is the
culprit.
