Sean, I had to perform the same thing at my last job I was at.
Basically what I did was exmerge everyone's mailboxes out to a share that both networks could see. I then installed the new server within it's own site and then exmerged all the mailboxes back into that site. Make sure though that DN's match the mailboxes that you exmerged to the mailboxes you created within your new site. This might not be the best way to do it. But that's how I got it done.
