Well, kinda. You install the certificate per Server, but you configure the SSL settings per Virtual Directory, such as Public, Exchange, etc.
SSL settings will be set in IIS Admin, not ESM. Go to the properties of the Exchange and Public directories in IIS Admin and then go to the Directory Security Tab, then the Secure Communications portion. If you have a cert installed on the server, you should have the Edit option available. Tick the box to require SSL and 128-bit.
