I have seen a situation in the past where the internal DNS server got clobbered up by query results from external BIND9 DNS servers. Something along the lines that MS DNS could not understand responses from BIND9 DNSes but cached them anyway. It crippled the iternal DNS. This was the case when the internal DNS was set up to use Root Hints. When I set up the internal DNS to use forwarders, everything worked fine.

I had internal dns servers listed for the default SMTP virtual server. I added 2 external DNS servers and moved them up in the list and the problem cleared up.
