Any changes to core are potentially dangerous in the sense that you are breaking away from the developing code base. Each time there is a change and you want to update, you need to go through the find/replace process and any updaters will not be written with your particular set up in mind. But if you're careful and confident with CF and your applications then you should be ok. I just don't recommend it. Although FarCry was not designed specifically for shared hosts -- it was designed specifically to run many farcry projects under a single installation.
