You wouldn't have to get very deep into FarCry. Set up your alternate tree
as a branch in root with an alias. Create a template that replaces
references to application.navid.home with application.navid.youralias. You
might need to do a little more fiddling, but this should cover the basics.

How do I add this tree and get it generated. I have no idea where to
start.

Really I would just like permissions on the main nav nodes anyway. I
simply want to hide the nodes. Effectively there would only be two
sets of permissions: view all and view for members. Therefore caching
of menus could possibly be acheived. Buy I have no idea where to
start.

I am experimenting with Drupal, which as far as I can tell had this
built in (havent proved it yet). However Farcry's caching, object
brokering and other enterprise level qualities make it far more
attractive (not least because I can understand cold fusion) However 
the CF concepts in Farcry are unique and advanced. They take some
mastering!!
