In the tree you should be able to set inheritable permissions on a branch -- although this is all types. Alternatively you could check for permission in the relevant custom type methods and present an "access denied" message to roles without the relevant permission.
Are you after something more than these options?
I would like to not even present the option. An example: say project 1 has 5 custom types. I would create few roles for the that project (contributor, approver, etc.) The user can create their content using only those types. I do not want them to see the options for HTML Page, Include, Flash etc.
When project 2 comes along, say it has 4 different custom types. Its content authors should see neither the regular types nor the custom types from project 1. It simply makes introducing them to FarCry much easier.
