Personally I read them a lot closer to the "alternate" order, though I like to move the legends books to immediately before the Empire trilogy, and the Legacy books to immediately after (a little closer to the chronological, but maintaining integrity within series).
The only reason Legacy got placed where it is, was because the US didn't have it at the time the reading order was created.
I still maintain the best order to read them is the order they are published, and if a book is earlier in the timeline, treat it as a history book, with a different point of view.
