Speaking as a Debian person, when you identify such problems, could you file bugs? At least currently, Debian supposedly supports separate / and /usr. While we may end up closing those bugs if we decide to stop supporting that, we should do that as an intentional decision, not by default, and in the interim such problems are bugs.
