If you look at the bottom of the CHORD menu, you should find the facility to change the existing font for chord suffixes ("Change Chord Suffix Font"). It is the most direct way but there may be some unwanted spacing changes.
Unfortunately it is not possible to change the font size of the chord suffix in any way in Finales Chord Tool, what you change here is the first suffix you have typed yourself. The Alterations Characters seems to remain unaffected both of changes in the Document Options Font menu and in the Chord menu. So I would suggest if you want a special look to create suffixes as Expressions and align them using TGTools.
