That would be easy if it were all in key signatures, but the non-tonal sections should have no signature in the saxophone rather than looking like D Major. I can't figure out how to transpose some sections with signature and some sections without, and still have the midi come out right.

Try applying a Staff Style to that section. In the "Staff Transpositions" dialog, set to "Chromatic" transposition instead of "Key Signature."
