You are right. I entered some 16th notes in Layer 1 and a dotted quarter in Layer 2 in 3/8 with my normal settings. When I exchanged the up/down stem settings for the layers and set the spacing of unisons to "none," both parts came up with stems down and the noteheads were spaced apart, even after doing a note spacing command. When I replaced the dotted quarter note, then both problems disappeared. This is obviously not a significant bug that would rarely appear, it's a bug nontheless. Curious!
