To be honest, I think you are going to be out of luck here. MIDI in Classic has never been particularly reliable. The only thing I can imagine is that your files contain some MIDI command which crashes or disables OMS or something in the chain translating from Classic to Core.
The solution is to get the 2k4 update and use Finale under OS X. Fin2k2 was not really ever very good in Classic.

I'm in OS9, not Classic, but my Midiman interface keeps crapping out on me as you describe, especially when I am running another MIDI application at the same time, like Cubase. I suspect a badly-written driver, but what can I do about that? This is what I do to get MIDI working again:
Under the MIDI menu, select MIDI Setup. Change the input device to something else, then change it back to what it is supposed to be. Then close the window.
If this doesn't work, then you might be stuck with your other solution.
