You're not alone. I get exactly the same thing. I've turned off the message bar under progam options but it still appears at odd times and takes 'two goes' to get shot of it from the view menu. One appearance is definately when I move from one open window to another for edits. I'm trying to button down the exact causes to send on to Coda support.
Another annoying bug is the show multiple pages option (cmd-/) which I like to have switched on (why can't this be left on under prefs or something?). I'm afraid to say that Sibelius has spoilt me for that one (+ you can edit the other pages directly). It keeps going back to a single page view everytime I make edits which involve moving measures around the systems.
I would like to see a lot more options under the preferences, for example the mass mover settings. I rarely require these to be set to 'Move Everythying" as you end up with score expressions and double bar lines all over the place so I need to immediately select my options under the two menu choices each time I fire up Finale and hardly ever change them. I'd like to be able to save these settings under prefs. I have written to Coda many times but I guess I'm in a minority.
Still, at least in 2004 they fixed the expressions dialogue box so the numbers of the numbered expressions don't collide witht the expressions anymore once they get into 3 figures. I must have written to them on every upgrade since 3.5 about that one! There's hope yet.
