Is there some reason why you can't switch which window is the
higher- resolution monitor? Would it really matter that much if the
"primary" monitor were actually the low-resolution monitor? Or would
it be too inconvenient for all the programs that you're running only
on one monitor?

I've never used dual monitors, so I don't know how hard it is to
move something from one monitor to another.

Yeah, that would be an inconvenience - because it would mean having the good quality monitor running off the crap-quality video card and vice versa! I think this is a problem I'll have to learn to live with. At least, until I win the lottery and get one of these: http://www.digitaltigers.com/tigervista-trio.shtml ;)

Assuming that the OS won't allow you to set which card is virtual monitor 1 and which is virtual monitor 2, you can't physically swap the two cards?

How does WinXP do with this? Same set of problems?

One's AGP and the other PCI. I can switch the priority from software, but then everything will default to the smaller monitor.
