Aha! I didn't know that...I don't use the setup wizard when creating scores. But I did go back and try changing the name of my custom template to Maestro Font Default as you and Darcy said to do and then used the setup wizard to set up a score and it worked for me....i.e. my custom template came up with the correct GPO assignments with chosen instruments.

So to modify my steps so that one can use their custom template to work with the setup wizard:

1) Move Finale's Maestro Font Default file (and/or Jazz if you prefer) out of the Components file and highlight the name of this file and copy it using command-C. 2)Put your custom default file in the 2006 Components File and highlight the name and paste using command-P..so now your custom file has the Maestro Font Default (or Jazz) name. 3) While in program options select "folders" from the list on the left side and make sure that your components file setting is pointed to the right file...
4) Quit and restart Finale.

The problem with this method is that it won't work with the setup wizard. That part of Finale is hardcoded to use files called Maestro Font Default.ftm and Jazz Font Default.ftm, and changing the name of your default document under program options has *no* effect on this. And if you're starting a new score and want things set up automatically with either GPO or the Softsynth, you need to use the setup wizard. (Or base your document on some other existing doc with the same score setup.)
