Independent time signatures are filled up with woes.

I don't know about the playback problem you are having. (Playback works fine 
for me.) But select-over articulation assignment and smart shapes are 
completely messed up in Finale.

To understand the problem, you have to realize that when there are independent 
times sigs, there are actually two simultaneous EDU values. (For the 
non-initiated, 1024 EDUs equals a quarter note.) I call them local vs. global 
EDUs. The programmers at MM failed to take this discrepancy into account, at 
least for smart shape placement and articulation assignment, and as a result we 
have the problems you described.

You are far better off having the independent time sig be the shorter time sig. 
That is, make the global time sig 12/8 and the independent time sig 4/4. 
Unfortunately, if you did it the other way around, you are probably in for some 
major rework to reverse it.

Possibly a better way out is to do the entire 12/8 part with invisible tuplets. 
You can still have an independent time sig, but it will be 4/4 shown as 12/8. 
Getting to that from where you are may not be as bad as you think. You can use 
my Mass Copy plugin to quickly copy an invisible tuplet to every beat in the 
12/8 part.

A year ago, I would have said to report the problem to MM, but I have given up 
reporting problems to MM. Under their current management, I am skeptical that 
they will ever fix any more long-standing bugs.
