When setting up a project, in the Instrument list (selected from the dropdown list from "Windows" in the main menu bar. If you want to change a channel "on the fly", define a playback, e.g., "MIDI channel 2", select the "playback tab", under "type", select "channel", and insert the number of the channel in the "set to value" box.

You can assign each staff to different channels, but I'm not sure you can assign two layers in the same staff to different layers. There are a couple of ways that to accomplish; one would be to use cross-staff notation, so that even though notation looks like it's in one staff, it's actually in another. Another way would be to put the notes for each layer in a separate staff, and superimpose the staves; since the staves are actually separate, they can be defined to playback through different channels.
