No, the pickup should not be counted separately.
In 2k6 you can simply exclude the pickup measure from the measure count
by using the measure tool, double clicking the measure, and deselecting
"Include in Measure Numbering". Beware, though, there is a bug in Finale
which occasionally applies the same measure attributes to the next
measure as well. If you see this bug, please report it with the file to
MakeMusic.
