That's a great question. One that I cannot answer precisely but I know that
MM has made a big effort to fix these issues.

As far as printing goes, many problems do occur. Most of these issues are
font related...mainly Type 1 fonts...BUT not all Type 1 fonts (grrrr).

In 2006 there are different issues that are not consistent when performing
any of the following:
-Compile to Postscript
-Save as PS
-Save as PDF
-Printing directly
-Printing to PDF with Distiller
-Compile EPS and Distill

The results can differ so once you think you have found the right way to
work, you come across a file that uses a special character or some other
anomaly which puts you on another round of testing to try to figure out why
you are not getting the desired results. 2006 is very frustrating in this
respect. 

The real kicker is when you create thousands of files for a book. You print
the files for proofing before going to layout. After corrections have been
made you make EPS files and place them in your layout program (so far
everything looks great). When you go to printout a 1st proof of the book you
discover that the EPS files need to be manipulated in order to be printed
out correctly. This forces you to tear your hair out.

Makes no sense to me either accept it has a lot to do with Fonts (d.fonts,
Truetype, Postscript, OpenType). If you start doing some exhaustive tests
you will find what option will work for your situation...if you want to
remain in 2006 that is.
