People handle this different ways, and it depends a bit on the length
of the movements, how different they are in terms of orchestration,
and your personal preferences. One way is to do all the movements in
one file. You need to put a final barline in the middle of the score,
and also set that bar to hide cautionary key sigs and time sigs. The
first bar of the next movement should be set to begin a new staff
system. And you might want to use page view to indent the first
system of the new movement.
If you do the movements in separate files, you'll need to adjust the
position of the first system in each part according to where the last
system of the prevous movement is -- unless you want to start each
movement in the part on a new page, which is a little odd. You'll
also need to adjust the page numbering.
In either case, you may also need to make some adjustments to things
like position of movement titles.

Select the Measure tool and define a new measure number region. The
default region that Finale creates for you goes from 1 to 9999, so
adjust the ending number to be the actual number of measures in the
first movement, and then start a new region starting with the first
measure of the second movement.
