You don't describe exactly how you added the syllable back, but it sounds like you made a change in the "Edit Lyrics" window.

It's best to avoid inserting any syllables via Edit Lyrics after syllables have been assigned. There is a logic to it, but it's not immediately intuitive, and you can get yourself into a mess of trouble if you don't understand how it works.

Several ways to get around it. Probably the easiest is to use type- in-score for the missing syllable, as others have suggested. Even if you don't use type-in-score for your main lyric entry, it's good for little fixes after the fact.
