I just tried it in 2006cr1/Windows -- don't have a 2006d. It doesn't happen here. If this is a 2006d peculiarity, you could try adding a staff, dragging everything after the change down to it, placing the mid-measure clef in the original, and then dragging the post-clef stuff back up.
