One thing that may be worth a try: find the "music spacing options" dialog box, which contains an item "manual positioning", which has a drop down menu with three items: clear, ignore, or incorporate. In the latest version of the UI, it's under Music options - spacing, or some such, and is near the bottom of the pane. See if choosing "clear" or "ignore" doesn't remove this issue.
