Here are 2 rules that you might want to follow in extremely polyphonic music:
1. Main (=slowest) values should be vertically aligned
2. No stem from one voice may crash into a notehead of another voice

Chlapik (pages 59-62) also contains many good (and sometimes extreme) examples on how to split voices. But as David says, there are also many situations where you can solve it in many different ways.
