Yes, You have to "tell" it to Fink, and there is a package specially designed for that purpose: system-xfree86 .
Type: sudo apt-get install system-xfree86
and it should be installed automatically if everything works fine.
Then you don't have to worry about your installation, it won't be deleted.
... Most fink users say it works just fine.
