According to this, Apple may have moved the standard location of Java SE 6 with 
Update3.

According to Java Preferences (I'm learning all this as I go here), I have both 
the 32-bit and 64-bit versions of Java SE 6 (both are given as 
1.6.0_22-b04-307).

It sounds like the Java Developer SDK puts a virtual machine where you are 
looking, but the standard Java runtime does not.  I just downloaded the current 
Java Developer Package.  I'll install that and try the emboss install again and 
let you know what happens in an hour or two.  Thanks for all your help so far.
